Sub-domains don't really cost you anything, and it's not been my experience that a client has ever abused this facility.
As an alternative and if clients adding too many has been your experience, nmy suggestion would be to "uncheck" the Subdomains Feature Access for now, and require clients to ask you to add a sub-domain for them when they require it. Unless you have a lot of clients using extraneous or additional sub-domains, this shouldn't present a problem.
